Dear Sajhabasi,
My opt just got approved and I got a job offer(research assistant) from the university.
Also, my employer would like to file either H1B or J1 visa. But I don't know which one is more appropriate in my case.
I have BS and MS degrees in Mirobiology. Please any suggestions are welcome.

j1b ma nachaine jhanjhat dherai huncha. h1b is better. (based on the many friends who had both j1b and later switched to h1b)

metta, hittal, bbmb: thank you for your reply. So, I decided to do h1b isntead of J1.
Still I have another question: My opt starts from May 2013 and ends in May 2014. So, when is the appropriate time for filing?
Since this is a university related job, I think h1b quota will not apply.
Is it good to wait like 6 months before expiration or should I ask my department to start the process right now?

It's better if you stay in OPT for about 6 months. Lots of money will be cut from your salary as tax once you are in the H1B. You can skip some of the taxes while in OPT. For H1B to be approved, it usually takes 3-6 months. I am almost exactly in your shoes besides that my OPT started in January and planning to apply for H1B during this summer.
And yes you are right that university does not fall in the quota but better to confirm once you are into the work.
