Could you suggest me if  I would have problem applying for H1B visa in Masters Quota with salary around 35K. 

I am not aware of this requirements.

I don't know the exact minimum salary for h1b but its less than the minumum for sure. Sachi minimum chai kati ho sathi ho, is it 36K?

if you are in non profit organization such as universities, does nt matter.  however, if you are working in some company, your salary should meet minimum wage requirement of your position in your area.  minimum salary must be much higher than 35K.  in my case it was above 45 k.  again, companies can say approximate salary for that position is 45 k  just to get your H1B approved while they can pay you only 35 k.

Yeah , it depends on your company location and your job title and the prevailing wage.
